To be honest, if my CDI was cracked, I would replace it.
However, no harm in screwing around with it.
I would do as you suggested. Clean up the crack and stuff with JB Weld. Re-bake and dunk into WD-40 until cool.
If it works, it works. Nothing lost.

Lawn-Boy CDI's fail (usually) because of sealing problems which exposes electronics to moisture.
Tecumseh coils fail due to shorts in windings and to be repaired must be disassembled.
Sometimes they can be fixed.
