Did it throw the chain like you described when you first built and rode it around the yard?

Just my take on the issue.
the pivot has nothing to do with it. When you sit, the swing arm pivots but the kart is stationary so the swing arm rotates around the axle making the jackshaft sprocket ride up the chain as the wheel and sprocket stay still. It like holding the wheel still and hitting the gas the kart will try to drive around the axle. So that's why it looks funny when you sit or stand on it.
your jackshaft is very long. So any movement on the driver side will effect the passenger side greatly more than a short jackshaft would. I bet the holes are wallered (industry term in the south)out or the bolts are too small for the holes on either side or both sides.
So the axle is set in place so then adjust jackshaft chain to tight by moving the jackshaft then move the motor to tighten that chain or belt last.

Well, I am re-working the jackshaft and getting rid of the snowmobile braking system. The original snowmobile chain case had the bearing integrated into it's design so the shaft is being lathed down to 1" so I can use a pillow block bearing. Once that is done i will be putting on hydraulic brakes. Also, I am going to remove the shocks and manually raise and lower the swingarm to see what happens with the chain. If it doesn't loosen up, that would point to a flex in the frame. I'll let you know when this gets done.
