I was planning on buying a kelly controller (KDS36100E)

http://kellycontroller.com/kds36100e100a24v-36v-mini-brushed-controller-p-270.html

Is this brand or controller reliable?
Also since the controller does not have a charging port, how does charging work? Would I need to disconnect the battery and charge them or can I leave them connected with the controller?

I already have a 36volt charger http://tncscooters.com/index.php?route=product/product&path=17_72&product_id=517
and a XLR charging port
http://tncscooters.com/index.php?route=product/product&path=17_115&product_id=394

How would the charging wiring work?

kelly website is currently facing issues (sql error) so I cannot take a look at the page you linked
but kelly controllers in general are of very good quality.

if you chose the correct one for your task you'll have the best bang for the buck available.

but keep in mind that you need to take a good look at the "constant rating" on the details page to know if that's similar or better (higher) than the constant rated powerdraw of your motor.
Peak values are more or less eye candy ;)

No controller should have a charging port (well except kids toys perhaps)
just wire the charging port to your batteries (add a thermal fuse to one of the leads though);
No need to disconnect the batteries from the controller, but switch the controller off whilst charging.

I have almost the same model and no issues.
One feature I like is the ability to connect it to a computer and modify how it operates. Things like max power, acceleration speed, voltage cutoffs, current limits, etc.
Comes in handy when you have kids...
