Depends on what the machine is. On my bike, It wasn't necessary, I wanted R-side drive, the motor is not. (Im not familiar with what setup your referring to)
Some other machines need it be cause the width of the tire or other factors, like motor can only move over so much.
A predominate factor is it can be used to change the gear ratio, some what more easier in some cases.

Well, the more moving parts you have, the more difficult it gets to have them lined up (especially sprockets and chains 
)
But, as mckutzy already stated; sometimes it makes perfect sense to have a jackshaft even on electric motors.
Say, your wheel diameter doesn't allow for the axle sprocket you'd need, or you want a swingarm on a minibike and therefor need to have a sprocket close to the pivot etc.
if that's not the case and there is no need for a jackshaft, I'd go for a direct drive.

Alignment is a pain in the a$$ to get right. I must have taken my bike apart about a half dozen times to get it right.
It takes a bit but if you pay attention to what is going where and how. It will be all right.
