Look at (10) Starer solenoid. It does appear the wire on the solenoid loops back to the hot side of the post does it not?
Also looks ill take the insulated black and white wire connector, cut the end off and splice it to the black and white wire on the solenoid...well thats three out of the five wires solved..

run the big cable on the box to the open positive side of the starter..ok mystery solved. Only real place I would have missed maybe would be running separate leads negative and positive to the starter... But I would have realized it when I hooked everything up that it was the only two things left. To whomever posted about the on and off, I don't say anyway possible it would kill the kart by turning in the off position. That is what the second connection on the black wire is for to optional kill switch.
Keep in mind the magneto is "HOT" once the kart is running. The only way you can make it no "HOT" is to go to chassis ground (that is where the kill switch comes in) to kill the kart.

Your over think it.
battery + >>> starter solenoid bolt post

Ignition switch + goes to same place

Ignition out >>> solenoid start post/terminal

yellow wire goes to the charging coil

black with white stripe is the solenoid start wire

The 2 male connectors are kill wires

The one with the eyelet is the switch power +

In that kit the rectifier is already pre wired in the ignition box so forget that
