For a YZ 125 (Which I am sure a CR 125 is just the same) how far should the shifter lever move forward and backward? I want to make sure I have enough clearance without hitting the frame before it goes to powder.

Far enough to shift. Not very specific, I'm afraid, but subject to factors like shift arm length, wear, and adjustment. Your best bet is to get everything together, test it all, and then break it down for paint.

This is for your shifter kart correct? Here's a hint: The farther away from the pivot the actuation rod is, the shorter the throw will be; here's a diagram to help explain it:

An addition to Fab's 'gram; the further from the pivot to the attachment point on the shift lever (long lever; the one with your hand on it) the lower the level of force you need to shift; the closer it is to the pivot point, the more effort you will need.
