I would re-do the entire rear end. Move the engine back as well as the rear axle. Get plenty of clearance and good weight distribution. I ran my exhaust pipes vertically on my snowmobile engine. They go up, turn, and exhaust towards the ground.

yeah, how'd you do that? I'm going to try to sell this engine, too much of a ***** to work with, a guy has a 230cc suzuki up on craiglist for 150 bucks i think ima get

I welded a couple of steel elbows to make the bends work. It works fine.

If you get the same size pipe and find a solid steel insert you could slide between the two and weld them together that way. You just drill a few holes on the pieces of pipes you want to join and weld the pipe to the steel insert via the drilled holes.
