RM250 Race Kart Driver
Your shocks are too close to the pivot point, (both ends), giving the swingarm more leverage than the strength of the shock . The further you move the lower mounting location from the pivot, the more relative strength the shock will have. If the shock connects to the frame even with the rear axle, it should be able to support the weight for which it's rated, and if you went on back, even more, it's all about leverage. If necessary, you can move the upper shock mount out away from the upright to be able to get the lower mount further out. 
Slow and Steady
Motor prepped, just waiting on parts. Removed the governor, set the throttle linkage up for the cable. Ordered the stage one upgrade kit from omb warehouse. The kit includes: angled air filter, air filter adapter, choke hold bracket, heavy rubber gasket, long carburetor stud, bored out emulsion tube, .036 jet, .037 jet, 18 lb valve springs, 8 degree advanced timing key, exhaust with screw on muffler, and the exhaust gasket. I also ordered steering components, 575lb shocks for the rear, new front tires, grease certs, billet flywheel, and hardware. Heading to the shop this weekend. will post more progress photos.
*Edit* Parts showed up this Morning. Everything installed except for billet flywheel.

Predator 212cc Modded backfire
The billet flywheel came today. The predator had its first start up. After I let it idle for a bit I gave it a little throttle to hear it roar. Backfire. Here's a short video of what I am dealing with. Watch "Predator 212cc Modded" on YouTube

The mods are listed in the previous comment. I did a search for backfire on the forum and found it could be a number of things. I was hoping someone has had the same issue and knows right where my problem is before I tear it back down and double check all the things I changed. Thanks

Are you sure you put the flywheel key in in the right direction???

From your diagram, I'd say it's correct, in which case, the backfire is probably either from a lean condition, or just because it's still cold. If it backfires after it's warmed up a bit, get back with us.

Mostly complete
So It's been awhile, mostly due to me building backwards. I had some issues with the entire front end set up. I think I am on the right track now. Here is the thread to my front end problems http://www.diygokarts.com/vb/showthread.php?t=28866
I had an issue come up during some test runs with the TC and the master link on the chain. The pins on the master link hit the TC as it goes around. Not by a lot but enough to hear it click at every rotation. The only thing I can think of is I am slightly out of line with my 60 tooth sprocket. If anyone else has other thoughts feel free to chime in. Also, is it normal for the belt on the TC to fray a little? Here's a short vid of my son on a test run, after several adult tests of course.

Sounds like you have the issue narrowed down with sprocket alignment - that makes sense.
Also a little fraying is normal on break it, but keep a close eye on it to be sure.

You might also want to consider a pre-filter for your air filter - looks dusty.
